I am assuming when you say local you mean that they have a local replica of their mail file and then replicate that local copy with a server copy. Is this the scenario you have?**
Have you tried editing and/or re-ordering your mail rules?
Tried running these debug vars on mai file?:
DEBUG_RULE=1
Example Console Output:

** Please note, that Mail Rules are executed by the router on the server. If the rule is never replicated up to the server and/or the server is not used for mai routing (meaning no mail router task is running on the server) then mail rules will never work.
